Boosterthon Fun Run offers three different programs, and the percentage deducted from pledges as fees varies in these programs. The company's Fun Run You program allows schools to organize their own fundraising run and the company deducts up to 15 percent from the pledges as fees, as of 2015.

For the Boosterthon Event program, Boosterthon Fun Run provides an on-site team at the kickoff and grand finale of the fundraising event, and the company deducts up to 25 percent of fees from the pledges. The full-service Boosterthon Live program is the company's flagship program. For this program, the company keeps up to 35 percent of the pledges as a fee.
