Watery eyes are a normal symptom of both sinus headaches and migraine headaches, notes WebMD. When people have such headaches, the pain response by the body triggers a reflex that produces watery eyes, itchiness of the eyes, and a stuffy or runny nose.
Doctors estimate that as many as 80 percent of people who think they have sinus headaches are actually suffering from migraines, in part due to shared symptoms, such as watery eyes, states WebMD. Nausea or vomiting, sensitivity to light or sound and severe throbbing on one side of the head are symptoms of migraines that do not appear with sinus headaches.
